Yes; I've written a couple of "Mary Sue" stories in my early days of fanfic writing...and a couple of them were "Star Trek" stories (just like the original Mary Sue's was!) :P
Seriously, though; I think many authors put a little of themselves in at least one character in their books or short stories. It's only natural to want to do that.
